I don't know why sakugabooru is rejecting my mp4s since the first three worked just fine. Stripping the audio with avidemux results in an invalid format so I tried re-encoding the results with Handbrake. That worked fine, but the ones with slightly larger filesizes (around 7MB) take a while and then the upload bar just resets.

Any ideas?

That's probably because the site doesn't have the ability to accept MP4 files (normally). I'm not too sure as to how the site works though. So I might be getting my facts wrong here.

Can you upload one that's failing to somewhere I can download it and take a look? I have a suspicion as to why it is failing but I need the file to verify.

I'm not the one to ask such a thing. I only upload gifs and .webm clips only.

Sakugabooru allows mp4s without audio now. Someone should probably update one of the FAQ/help pages here.
